# Image Perturbation Autoencoder (IMPA)

Official repository of the paper "Predicting cell morphological responses to perturbations using generative modeling". Find our manuscript [here](https://www.nature.com/articles/s41467-024-55707-8) on Nature Communications.

**Image Perturbation Autoencoder** (IMPA) is a model designed for style transfer on images of cells treated with various perturbations. IMPA is a Generative Adversarial Network (GAN) based on an autoencoder model. Images of control cells are encoded into a high-dimensional latent space and decoded conditioned on a perturbation representation. The decoder's output is used to deceive a discriminator model into classifying the decoded cells as truly coming from the target perturbation. In this way, our approach allows us to predict how a control cell would look had it been perturbed by a given treatment.

The perturbation can be designed as:

* `dataset/data_loader.py`: implements `torch` dataset and data loader wrappers around the image data.
* `dataset/data_utils.py`: implements utilfunctions for the data loader.

## Set up
Additional folders are included in the repository.

* `cellprofiler_feature_names`: contains the names of the CellProfiler features used for analysis in Fig. 1 of the manuscript.
* `config_hydra`: contains the configuration setup for training the model for the various applications presented in the paper.
* `embeddings`: contains the perturbation embeddings used for treatment representation in BBBC021 and cpg0000.
* `scripts`: contains the scripts used to train the different models using the configurations in `config_hydra`.

## Setup

Setting up the repository requires creating a project folder.
