--setFile how are overlapping regions handled?

Hi
I just wanted to ask that if I provide overlapping regions in a set , are the variants falling in two regions considered just once (as it should be) or twice ?
Example,
set1 1:100-200,1:180-300
The two regions in set1 have a 20 bp overlap.
