This repo tracks the work of phosphoproteome data-driven addition of phosphorylation sites to proteins in networks (and pathways), through scripts. Rather than visualizing for example phosphoproteomics data on pathways by mapping data to manually curated phospho sites, the idea is to use scripting tools (RCy3) to add sites in a data-driven manner. Phosphoprotein abundance data will be mapped to pathways by a combination of the parent protein identifier and phospho site, and sites can be visualized as a typical oval PTM node offset from the parent node. Alternatively (Reuben's idea), data could be visualized as stripes on the node corresponding to domains, or as a separate pie chart offset from the node (idea from CPTAC group). The user could choose to visualize all sites in the data or the subset that are relevant to a specific pathway/network based on existing kinases.
