spAbundance: An R package for single-species and multi-species spatially-explicit abundance models

Abstract

  1. Numerous modeling techniques exist to estimate abundance of plant and animal populations. These methods seek to estimate abundance while accounting for multiple complexities found in ecological data, such as observational biases, spatial autocorrelation, and species correlations. There is, however, a lack of user-friendly and computationally efficient software to implement the various models, particularly for large data sets.
  2. We developed the spAbundance R package for fitting spatially-explicit Bayesian single-species and multi-species hierarchical distance sampling models, N-mixture models, and generalized linear mixed models. The models within the package can account for spatial autocorrelation using Nearest Neighbor Gaussian Processes and accommodate species correlations in multi-species models using a latent factor approach, which enables model fitting for data sets with large numbers of sites and/or species.
  3. We provide three vignettes and three case studies that highlight spAbundance functionality. We used spatially-explicit multi-species distance sampling models to estimate density of 16 bird species in Florida, USA, an N-mixture model to estimate Black-throated Blue Warbler (Setophaga caerulescens) abundance in New Hampshire, USA, and a spatial linear mixed model to estimate forest aboveground biomass across the continental USA.
  4. spAbundance provides a user-friendly, formula-based interface to fit a variety of univariate and multivariate spatially-explicit abundance models. The package serves as a useful tool for ecologists and conservation practitioners to generate improved inference and predictions on the spatial drivers of populations and communities.

Repository Directory

All code and resulting model objects were created and saved using spAbundance v0.1.1.

Contains all code to fit models and summarize results for the bird hierarchical distance sampling case study using data from NEON in the Disney Wilderness Preserve. Note the 2-extract-samples.R script will not run successfully, as the full model objects are too large to include on GitHub. However, these objects can be generated first by running the 1*-main-*.R files if desired, and the complete model results can still be summarized without having to rerun the model by using the 4-summary.R figure using smaller objects created in the 2-extract-samples.R script.

Contains all code to fit models and summarize results for the forest aboveground biomass case study using data from the US Forest Service Forest Inventory and Analysis Program. Note that the data included here and used in the manuscript contains the "fuzzed coordinates". These coordinates are not the exact locations of the FIA plots, as FIA adds a small amount of random noise to plot locations to protect ownership privacy and ensure ecological integrity. Note that the 1*.R files cannot be run using the data and files included on GitHub, as the raw FIA data are too large to include on GitHub. However, all subsequent files can still be run, and all figures and results using smaller objects that are available on GitHub allows the 5-summary.R script to run without needing to run the models yourself.

  • 1a-prep-raw-data.R: script to prepare the raw FIA data into a more usable format.
  • 1b-get-cov-data.R: script to calculate the covariates for use in the FIA case study. This calculates a variety of potential covariates, which are not all used in the case study.
  • 1c-get-data.R: script that generates the FIA data into the format necessary for fitting models in spAbundance.

  • 4-pred-main.R: code to predict forest AGB across the continental US using a spatial linear mixed model with a random slope of tree canopy cover.
  • 5-summary.R: script that summarizes results from the FIA biomass case study.
