I would like to get rid of this

There are some forks available with updated dependencies. Might be worth switching as this libary seems dead...

We are using a custom, slightly refactored version for some of our research projects.

With regard to your workaround, you can simply dependency-manage the version of com.sleepycat:je, then you do not need the exclusion. But anyway, this issue to update the dependency is more pressing now because com.sleepycat:je:5.0.84 is no longer available on Maven Central.
