When removing the markup of the file using the --clean option, texidote is ignoring the \input commands.
This results in an incomplete text and not very helpful when your text is separated into multiple files.
I would accept that the clean option will merge all the files together and only then will run the markup removing process.

TeXtidote never merges input files together. If \input commands are present, it only adds these files to the processing queue, but all these files are examined separately.
Having a different behavior for the --clean option would require some non-trivial reworking of how the files are analyzed at the moment.
