I just thought I'd take note of which journals and article types some related publications have landed in.

HGG Advances Report

• New ASHG open access journal. Their associate editors include Casey Greene and Alexis Battle, so they may be open to a software and methods paper.

BMC Genetics/BMC Genomics

• We've experienced very long turnaround times from BMC journals so I would prefer not to submit here.

Bioinformatics Original Paper or Application Note

Bioinformatics seems like a natural home to me, but it would depend on what kind of paper we actually end up writing. I'm not a big fan of the "app note" format, personally.
