after reboot server all file gone

Hello,

I installed the repo, and I must say.. WOW.
Finaly We can make and use stand-alone Env.

Only I have a problem, or I'm stupid.
I build 2 platforms from your repo.
But everytime when I restart the server all files are gone and all files and directories from the beginning are back....

Is this the meaning or did I something wrong with the install?
