--hiddenimport MDAnalysis.lib.formats.cython_util
. Or--collect-submodules MDAnalysis.lib.formats
(or perhaps even--collect-submodules MDAnalysis
if there are many indirect/lazy imports present, or if there are many compiled modules in the package).
