I'm using MakerWare 1.1.2.67 and if I print with these settings:
Medium quality
No raft
Supports
100% infill
0 shells
0.25 layer height
temp and speed default medium
the resulting .s3g file contains only the support without the actual object. I have tried this with multiple .stl files with the same result everytime, verified because the filesize of the resulting .s3g files is considerably smaller. If I set it to 1 shell, the .s3g file is correct.
I hope this is relevant to Miracle-Grue, but if it is only because of MakerWare could you please point me to where I should post the bug? I couldn't find it on github.

Thanks, github is a good place to post these issues. We do actually know about this and a fix is already in the works. The problem is that Miracle Grue currently defines the interior of the object in terms of its inner most shell. When there are no shells, it doesn't know what to do. A coming refactor will fix this.
