If I take it out and compile from the .tex all the margins are off.

Editing the .tex and compiling from within Rstudio appears to be working for me without affecting margins (unless I just can't see the issue).

I changed this line:

\begin{CSLReferences}{1}{0}

to

\begin{CSLReferences}

and that seemed to solve it. I can't seem to find where that issue is coming from though, if it could be patched that would be great.
