My guess is that, at some places, the code calls the shell with commands, and the embedded directory names lack quotes, so the command gets split incorrectly and this produces an error in the command, and some operations fail somewhat silently. Since the output of jutge-toolkit is quite fast and copious, because many commands are performed in series, it is not easy to spot those problems.
It is probably the 4th or 5th time I've encountered this problem (today with exam problems in particular), but I haven't yet investigated. I leave this issue to remind myself... 😉
