OME and OMERO ROI tool

Annotation converter to and from OME-XML. This repository contains two distinct but related tools.

ome-omero-roitool is a command line tool for importing or exporting ROIs associated with a particular OMERO Image ID. The input (for import) and output (for export) is an OME-XML file with ROIs defined as described in https://docs.openmicroscopy.org/ome-model/6.1.0/developers/roi.html

A set of scripts for importing and exporting OME-XML ROIs within QuPath are in src/dist/QuPath.scripts.

ome-omero-roitool

Requirements

  • OMERO 5.6.x+
  • Java 8+

Workflow

General usage

Note that the --debug flag must precede the import or export sub-command.

Both import and export sub-commands have a --password option for logging in to the OMERO server without an active session key. There are two ways to use this option:

  1. Provide the password in the command, as in the examples below.

  2. Include the --password flag, but leave the value blank. A password prompt will then appear. The --password flag in this case must not be placed immediately before the image ID. The easiest thing to do is something like:

    $ ome-omero-roitool import --server localhost --password --username test 30101 test.ome.xml
    

Omitting the --password flag entirely will not prompt for a password.

If the exported objects have an associated JSON annotation with the namespace glencoesoftware.com/pathviewer/roidisplayorder, this will affect the order in which ROIs are written. As the namespace suggests, this annotation is written by PathViewer.

Masks, if present, will not be exported to OME-XML.

Development Installation

  1. Clone the repository::

    git clone [email protected]:glencoesoftware/ome-omero-roitool.git

  2. Run the Gradle build and utilize the artifacts as required::

    ./gradlew installDist cd build/install ...

Running Tests

Using Gradle run the unit tests:

./gradlew test

Note there are currently no unit tests. Basic functional test scenarios are:

  1. OMERO export/QuPath import a. Draw a set of ROIs on an OMERO image, or select an OMERO image with existing ROIs. b. Run ome-omero-roitool export on the selected OMERO image as described above c. Open QuPath and run the OME_XML_import.groovy script as described below, choosing the OME-XML file created in (b). d. Verify that the ROIs shown in QuPath match the ROIs in OMERO.
  2. QuPath export/OMERO import a. Open an image in QuPath and draw a set of ROIs. b. Run the OME_XML_export.groovy script as described below. c. Import the image file from (a) into OMERO. d. Run ome-omero-roitool import as described above, using the image ID from (c) and OME-XML selected in (b). e. Verify that the ROIs shown in OMERO match the ROIs drawn in QuPath.

Eclipse Configuration

  1. Run the Gradle Eclipse task::

    ./gradlew eclipse

Development notes

Most of the actual import/export logic is in OMEOMEROConverter. The bulk of the metadata classes are copies of classes in https://github.com/ome/omero-downloader, see ome/omero-downloader#27 for details.

QuPath scripts

Before reading or modifying these scripts, some familiarity with QuPath's scripting features and object model is useful:

Requirements

  • QuPath 0.2.0-m10 or later

Installation

Drag and drop the import or export .groovy file onto the QuPath window. For frequent use, set the QuPath shared scripts directory (Automate > Shared scripts... > Set script directory...) and then copy all *.groovy files to the chosen directory. The scripts can then be accessed via Automate > Shared scripts... in QuPath.

Import OME-XML ROIs

  1. Open an image in QuPath.
  2. Open the OME_XML_import.groovy script in QuPath and select Run.
  3. Choose the OME-XML file to import.
  4. Wait a bit; the import is fast for a small number of ROIs, but can take minutes if thousands of ROIs are present.
  5. Click the Annotations tab in QuPath to see a list of imported ROIs.

The chosen OME-XML file is expected to contain only ROIs and optionally MapAnnotations. Other data in the file will be ignored.

Export OME-XML ROIs

  1. Open an image in QuPath.
  2. Draw or import annotations, or create a cell detection.
  3. If a wand annotation was drawn, increase the line thickness as needed to get a visible line. Select Preferences > Objects and then adjust the value of Annotation line thickness. A thickness of at least 3.0 is recommended.
  4. Open the OME_XML_export.groovy script in QuPath and select Run.
  5. Choose the output OME-XML file.

Most QuPath objects have a direct counterpart in the OME-XML schema. The exception is geometry ROIs created by the wand and brush tools. These will be represented in OME-XML as masks covering the bounding box of the ROI (not the whole image). Some loss of precision may occur when exporting geometry ROIs.

Grading workflow

The grading_workflow.groovy script shows an example of how to build upon the import script to provide additional features. In this case, five new QuPath annotation classes are defined (Grade 0 to Grade 4), and all other classes are optionally removed from the list. ROIs are imported from the chosen OME-XML file by calling OME_XML_import.groovy, and can then be easily re-classified into the new grade classes.
