The Ctrl-Z command silently reverses actions in folders other than the one currently being displayed. This can be dangerous because there is no warning that anything happened.

Ctrl-Z should only work on the active folder.

Perhaps keep the functionality but add a warning message that something happened in a folder different from the one currently being shown?

Nautilus seems to avoid this by only having one undo action rather than stacking them. PCManFM File Manager does not have undo at all. I tend to agree there should be some kind of feedback at least if an undo action affects a non-visible folder. Maybe the affected folder should be focused or opened in a new tab if not already open or a notification shown. I am not sure it is that dangerous as all undoable actions are redoable (with <Ctrl><Shift>z). Any consequential file conflict would result in a dialog.

Your suggested solution would mean each folder would have to manage its own undo stack which could become cumbersome and raises the question whether it should be discarded when the folder is navigated away from.

Opening a new tab, or focusing on it if it is opened elsewhere, to show what was undone seems like a reasonable solution.

Couldn't a notification be added at least? Something simple but informative about what just happened after the Ctrl-Z?
