I'm on Ubuntu 24 LTS and use version 7.1.0 from flatpak (but it was the previous 6.2.0 installed manually).
When I start Yubico Auth for the first time with the yubikey already plugged in I got the error:
"Failed to open smart card connection. Make sure pcscd is installed and running."
Now if I remove and re-insert the yubikey, everything works fine.
Also if I quit and restart the app, it's working directly without removing the key first. Until next restart of the computer.

I get this too especially when using GPG in between (see #45), but as far as I can tell, the solution presented there refers to an option which doesn't seem to exist any more (or is perhaps in some config file which I can't find -- I have discovered ~/.local/share/com.yubico.authenticator/shared_preferences.json)
