I created some custom sounds for games that didn't have preset data, and if I tried to add them as .wav or as .ogg, all I got were clicking noises that sounded nothing like what I added.

Usual cases for this is that the sample is too long.

Most of them were just based on recordings I made of homescreen sounds directly from 3ds games, no longer than the original sound. They all had that same issue, so I don't think length is the only cause

FWIW, these are terrible quality, like you put your phone next to the speaker and used its conversion software to make the files.

Use an audio editor like Audacity to import and convert the sound files you want.
