Hi John,
a ChemViz2 is great 'App' for Cytoscape to visualize compound structures and more! To be honest I was struggling a bit with the visualization of the structure. The demo networks provided by Cytoscape have no SMILES or InChI in their data. As a result, for new users of ChemViz2 it is not directly clear what the applicability and advantage of ChemViz2 is. I have written a short manual for new users and describes what is necessary to visualize a compound structure. Maybe it is of value and if so it could be placed at an appropriate spot like the download site or on GitHub but maybe you know a better location.
