In typical fashion i found the solution moments after posting this. Follow the details in this guide and it works fine! Just substitute the game you are trying to add where RetroDeck is mentioned. Wondering if this is a quirk of my steup/pop-os? If nopt could this be added to BoilR as an option :) Guide linked above quote below so we I dont loose it again.

Hi. BoilR is a great wee program but having trouble with one thing. Annoyingly I solved this before but I cant remember how I did it! Hoping someone has so insight.
Im trying to add Flatpak Non Steam games to the Flatpak version of Steam. They get added to steam fine from BoilR but when you click play they games look like they are launching for a second then immediately stop.
Now I fixed this before using some combination of adjusting the Flatpak steams permissions using Flatseal. And editing the launch commands in steam. ie the "Target" "Start In" and "Launch Options" sections.
I think it was something to do with using the command Flatpak-Spawn instead of just Flatpak.
As for the permissions, cant remember, probably something along the lines of allowing acess to the flatpak files directory.
Any help much appricated, also if this could be added as an automatic option in boilr down the line that would be amazing.
Im running Steam-Flatpak on Pop OS.
