How are you installing physicsnemo, and how are you running the script?

I was installing from source from main and running python src/generate_base_predictions.py

Would you add the stack trace of the error so I can see where it's coming from?

I think BallQueryLayer is deprecated since awhile in favor of a unified path through radius_search. So it is pulling in an old bit of code somehow... but seeing where and why will help debug.
