Could we avoid rewriting the Tugboat folder completely? #628

When we run composer install, the .tugboat folder contents are removed and rewritten.
If I want to store Tugboat-related files, like Site Audit files, I can't because these files have been removed.
Is there a way to preserve files in the .tugboat directory?
Why do we need to remove all the contents of the .tugboat directory?
