This is coming from the changes that we had to make in order to reduce the amount of shapes that were being used for valdation in partial RDF updates. This was a "quick hack", and that is the reason why they were annotation properties. I am still hesitant to include them formally in the ontology, even if being annotation properties, although I agree that for completeness they should be included.
I do understand the need. Maybe we could have a generic approach to extend sh: ontology with a way to annotate piece of information as it is now in a small vocab and publish it in w3id.org/? that way it could be generic and reusable by other actors having the same issues.
In the current REC of SHACL, there is sh:shapesGraph to link to an entire shape graph with a data graph. But there is no fine grained element like specific property or class.
There are two annotation properties used in SHACL file, not present in the current version of the ontology. They are the following:
era:affectedClass
era:affectedProperty
