clean up files in the output folder

What’s the relationship between “xXX.txt” “xxx.tsv” and “ranked_tools” in the output folder?
“Xxx.txt” is a list of the tool names discovered while “xxx.tsv” is a table of the tools discovered that contains not only the name but other features. “ranked_tools” is the same as “xxx.tsv” but ranked.
I suggest we keep “ranked_tools” and leave the others out, they made sense in previous versions of the pipeline, but not anymore.
