Several longrun broke after switching to deep atmosphere

In particular, longrun_aquaplanet_allsky_tvinsol_0M_slabocean and amip_target_diagedmf broke after switching to deep atmosphere. The other ones were broken before too so it's hard to say whether it's from deep atmosphere.

To separate different issues I am switching all the aquaplanet runs to shallow atmosphere, so we can debug other issues first. We should follow up on this. @akshaysridhar Could you take this on together with CliMA/ClimaCoupler.jl#1183?
