SBML file does not have initial conditions set correctly #268

It seems that the initial conditions are not written to the output SBML file. Here's an example: https://colab.research.google.com/drive/1KzPKEgEZIGVaA6CYO6YZ--T5osqaKL3F?usp=sharing
Upload "default_parameters.txt" to run that notebook.

Am I missing something obvious because I thought this worked fine without problems earlier...

I can look into this later to see what is causing this and then possibly work on it. Creating the issue here to track.
