when I go to the gargantuan egg shrine everything inside the shrine disappears

This is a bug within the mod.
Try the following steps:

  1. Save and Quit your world and Subnautica
  2. Load back in and create a fresh world
  3. In that fresh world swim a bit away from the lifepod
  4. Save and quit
  5. Load back into your save with the missing structures
    Hope this helps!
